TFS and Web Application Publishing in Visual Studio?

I love typescript and my team is using it for our Visual Studio 2012-authored Web Application project.

1) The .ts files are the source files and the .js/js.min files are autogenerated.
2) We don't want those autogenerated files in TFS because they get locked and cause problems when getting regenerated (which happens during compilation so the entire fileset has to get checked out.
3) The Web Application Publication feature only takes files that are part of the Project.

Is there a way to make TypeScript and TFS play nice together without losing track of the meaningful changes in the changeset history?

I posted this question on SO a while back:
I have this working for Git Deploy, but I haven't tried it through the web app publication.
